The reason he is a secret apprentice, is because he doesnt want palpatine knowing about him, because darth vader has finally realised he was tricked, and wants to take down the emperor, but he also uses him to take down the last remaining jedi, but since he is a secret, he has to kill all the storm troopers that see him

Well know one knows that Darth Vader has an apprentice, Darth Vader is keeping that a secret for some reason. So that is why he alous his apprentice to attact the Stormtroopers HEHEHEHE!!!

probly cuz he's a secret apprentice so when they saw him they said "hu da ***z is dat guy? I dunno! killz 'im!" and yeah, they started shooting at him so he killed them.
